Villain playing 16/12/3.6 over 100 hands. I bet the flop to protect my hand with the intent to fold to a raise, I'm not sure about my check on the turn, maybe its better to bet/fold? and then once he bets the river, do I have to call since I beat missed flush draws as well as 55 to 88?

Yeah I didn't think about this enough at the time. He actually showed up with AT, but thats probably the bottom of his opening range from UTG, I thought at the time he might be betting AKss or AQss but the river is a pretty bad card to bluff. I should have folded assuming that he had JJ or QQ I guess.
